The author-date style of citation requires that the citation appear within the closing of a sentence, while footnotes require the citation number to come immediately following the end punctuation. Zotero only updates the citation style when you change document preferences, not the location of the citation. The location will remain where the original citation was added, where you first inserted it with your cursor.

Unfortunately you will need to go through your entire document and correct the location of the end punctuation to be before or after your citation as appropriate.
