The author-date style of citation requires that the citation appear within the closing of a sentence but footnotes require the citation number to come immediately following the end punctuation. Since you choose where a citation goes with the cursor Zotero will place the style you've changed to in the same place as you originally inserted it. Unfortunately you will need to go through your entire document and correct the location of the end punctuation to be before or after your citation as appropriate.
